Can Exercise Change Your Gut Microbiome?

We already know that food affects our gut health and what we eat impacts the mix of bacteria and other microorganisms living in our digestive system.
But there's also evidence that exercise plays a large part too.
Researchers are still working out exactly how exercise affects the gut microbiome, but studies suggest that regular movement can influence the types of bacteria living in the gut and how active they are.
The gut microbiome is the collection of bacteria, fungi, viruses and other microorganisms living in our digestive system. It helps the body break down our food and produce useful substances for us to live. They also interact with the immune system, metabolism and the lining of the gut.
There's no single version of a "perfect" microbiome. Everyone’s microbiome is different. It changes throughout life and can be affected by how we're born, diet throughout our lives, medication, stress, sleep, age and activity levels.
A 2024 review of research involving adults found that exercise was linked with changes in the gut microbiome, including an increase in one measure of microbial diversity.
The results were not identical - age, sex, fitness level and the type of exercise all appeared to influence the response.
A 2025 review looking specifically at people who were overweight and it also found that exercise changed the overall structure of the gut microbiome.
Taken together, the studies suggest that movement has an effect, although researchers cannot yet say that one particular exercise will produce the same gut changes in everyone.
Some of the most interesting research focuses on short-chain fatty acids (SCFAs).
These are produced when certain gut bacteria ferment fibre. Butyrate is one of the best known. It provides energy for cells in the colon and helps support the gut lining.
Physically active people often have higher levels of bacteria involved in producing SCFAs. Exercise has this effect inside the body, even when nothing obvious changes on the scales. You don't need to train like a professional athlete to see an effect.
Most of the research so far has focused on aerobic exercise, including walking, running, cycling and swimming. There's not enough high-quality human studies to say that one form of exercise is best for gut health.
So logically, a realistic routine is probably more useful than a supposedly "perfect" one.

One study asked inactive adults to complete six weeks of supervised aerobic exercise without making changes to their normal diets. The researchers found changes in the participants’ gut bacteria and in the production of short-chain fatty acids.
The participants then stopped exercising. Six weeks later, many of the changes had started to return to their original levels.
This suggests that exercise may need to be regular for the effects to continue.
Exercise supports digestion in other ways too.
Movement stimulates the muscles that help move food and waste through the digestive system. Gentle activity may help with trapped gas and support more regular bowel movements.
It can also help with stress. This matters because the gut and brain communicate constantly, and stress can affect digestive symptoms.
A walk after eating may feel more comfortable than a hard workout, particularly if you already feel bloated or unsettled.

It can. Runners often know this problem only too well(!!) Long or intense exercise can reduce blood flow to the digestive system, especially in hot weather. This may contribute to cramps, nausea, urgency or diarrhoea.
Research shows that regular physical activity supports digestive health, while prolonged, high-intensity exercise can place extra strain on the gut lining.
Hydration, recovery and sensible fuelling all matter, particularly during longer workouts. More exercise is not always better. Your body still needs time to recover.
Start with a level of movement that feels achievable. Ten or fifteen minutes is enough to begin with. You could add a short walk after lunch or dinner and build from there.

Exercise can be useful, but it works best as part of a wider routine.
